The best deal for a new one is either at Walmart or Ukrainian Tire.  We had a 16 foot canoe, and we just threw the most basic motor that we could afford at the time.  A 32lb thrust motor is the most basic Minn Kota motor and you can get it for 150 bucks.  I'd recommend paying the same amount for a battery.  I bought a brand new Motomaster middle of the road battery last year ealy in the year, and it only lasted for one day of fishing on a small lake.  I wasn't even using it that much.  I ended up buying a blue top Optima deep cycle marine battery at Lordco.  It just so happened they had a pretty good sale that month.  I picked it up for about 150.  It works great.  Lasts for 2 solid days.

I have a 32lb minn kota for the 12 ft canoe. In high gear the damn thing goes about 5 miles per hour with 2 people and gear. The best place I found for a battery is Wally world. They have the ENERGIZER brand, for about  a 100 bucks. Just make sure you get the 27 series dc (deep cycle) and not the multi purpose ones. There used for starting battery. I would reccomend a battery box as well. The most important thing is the charger you use for charging. 2 amp trickle with 10 amp quick charge and auto shut off so you dont over charge. You should always charge it up immediately after use the worst thing you can do is leave your battery dead for any lenght of time. Stay away from INTERSTATE. IMHO there junk, I have used them several times and have never got more than 2 seasons out of them. If you use your battery alot check the levels mid season and top up if required with distilled water only, you can buy it at the drug store for about 1.50 a gallon. Do not use tap water. Bring an old battery with you when you go to purchase at wally world and they will give you 10 bucks off your new one. I have 4 of these batteries in my 26 footer and 3 in my bass boat and have no issues at all with these batteries.  Hope this helps you out. Cheers

Do you plan on using it for trolling? If so dont buy the cheap Endura. It doesnt go slow enough at the lowest speed. Buy the Maxuum or the new Traxxis which replaced the Maxuum. The nice thing about the Maxuum or Traxxis is that it has variable speed. Unlike the Endura which only has 5 speed settings. Wal-Mart, Canadian Tire and most fishing stores carry these models. You could also try Craigslist

The Endura model doesnt have the Maximizer feature either which saves battery life.
Look for the 40 lb with Maximizer or the new model with Maximizer and you wont be disapointed.
They are a popular motor with very few problems that im aware of.
Some good advice here about batteries also.

I picked up my MK and battery @ Costco two years ago.  Really happy with it.  Works great for me, I usually have the oars out and use the MK for a boost when it is windy, when I am going somewhere, and when I am lazy.
